Mombasa is the best choice, there are many beaches you can relax and the place is very good, is a good place to relax.

You can go to Nairobi and the book in the Masai Mara and return her to relax, a beautiful place with lots of animals and things

It depends on how long it goes, but there are not some of the highlights you missed:
National Parks and Reserves:
The Masai Mara is the main playground of Kenya and the migration of the wildebeest (late August) until the end of September and early October, one of the greatest wildlife shows on earth. Ideal for a short break at any time of year, but especially useful for the migration.
Lake Nakuru NP: see 1 million flamingos and a great opportunity to rhinos in the wild are very rare.
Amboseli NP: Some of the best display of elephants in Africa for a TM. Kilimanjaro in the background.
Aberdares NP: Aberdare is geographically separated from the other parks mentioned here and is part of Africa the most to lose.
There are also some options in the central and northern Kenya (Mt Kenya NP, NP Meru, Samburu NR, Lewa Downs Conservancy), but are a bit off the beaten track.
ACCOMMODATION: All of these parks and reserves are options for the honeymoon, but are usually more expensive. Some of the houses that we have for our honeymoon safaris use the following:

The coast is a destination for an idyllic honeymoon with lots of selection and ranking of destinations:
# 1 Lamu / Kiwayu
# 2 Malindi-Watamu
# 3 North and South Coast Mombasa
Lamu / Kiwayu are more relaxed and have a romantic, as can be in Malindi-Watamu Malindi, some busy lives and feel in Mombasa is a good choice for someone you beach vacation, but with a fortune of more 'options.
LODGING: Lodge or Kiwayu Peponi hotel on the island of Lamu, Mombasa, Watamu and has a ton of options and most are on the web.
I encourage you, a tour operator safari tour, at least - you are using, not get stuck driving in a car with 6 people.

Please .... Jump to Watamu, on the east coast. Water is fantastic, right on the beach. Look at Trip Advisor.

We rented a house on the beach of Watamu during 9 weeks in a year and is one of the most beautiful places on earth.

You can sit diving, snorkeling, Whale Watch, Big Fish Game, windsurf, or just with your mouth open! Helen, the hotel manager, a fantastic way to safari for you. Not torn!

Bar has a beautiful hotel on water.

Sincerely, Mombasa avoided like the plague! It's dirty, dusty, and louder than anything you 24 / 7 experienced!
